I wouldn't say it makes it a better anime, it just makes things more conventional. The inversion and examination of gender roles is an interesting part of Eva.
There's more than just that. Misato is a hot-blooded, beer-swilling commander that drives a sports car. Kaji behaves like a femme fatale character, and does more traditionally feminine things than Misato, gardening, being tidy and being the more nurturing of the two towards the pilots.
