the Animus is still in, but it can now give anyone access to anyone else's memories. The modern-day protags of post-3 games aren't descended from the people they're viewing.
Starting with IV you can use whatever DNA you want to relieve that DNA's ancestor's memories. In IV you relieve a Kenway because they have Desmond's corpse and thus his DNA, moving forward I don't know and I don't care
