Use different layouts depending on the game. It's not like the controller had a good layout to begin with.
wasd - joystick
numpad- A,B,L,R, Start, with Z on numpad 0
arrow keys - C buttons
D pad unbound

...Just use Retroarch for N64 emulation. I'll even help people that want to use Retroarch set it up and get the good ROMs just so that people won't get viruses or shitty emulation

get the last public version of m64p (graphical interface for mupen64plus), set it to interpreter and get angrylionrdp for mupen
I have yet to find a game that won't work with that

Just treat the C buttons as if it was a 6 button pad, like sega genesis and Z button as the main shoulder. The d-pad can be anywhere, it's barely used.

No N64 third party controller has replicated the analog stick. They may be more confortable, but the original one sensitivity is unique. There's a dude that makes replacement parts in steel and that's the closest we can get, but it's fucking expensive and you have to wait in a list to get.

I have an i5 and GTX 1050ti and this shit can't run on my pc.
mupen64plus next on retroarch is better than project64 nowadays, but you need to use some shaders to compensate the lack of natural blurryness if you want a close to faithful look.
Plug in a modern controller via USB and use one smol brain to figure out each game. Different layouts for different games. Your Mario Kart 64 layout should be pretty different from your Banjo-Kazooie layout.
