I think Cobra was better in that they had a reason to be there, tied to the Boss. Dead Cell's motives seem more splintered and less obvious. At least that's how I remember it.

I like Dead Cell better than Cobra Unit. That's probably what I hate the most about 3: you don't really get to know them at all and they barely even talk. Dead Cell members are at least interesting and have arcs.
