Troy in season 2 would've probably tried to molest her in the original plot (his VA said that he was supposed to be "WAY worse"), but aside from that the drama in these games mainly comes from relationships, not from external threats like possible rapists or whatever.
From what I remember from the comic, it sometimes features rape, and some passerby bandits tried to rape Carl at one point, but I felt it was a bit forced for the "oh shit" kind of moments, this wouldn't fit the games desu (they are much lighter in tone than the comic).

If Lee chopped his arm off, he dies from blood loss (you can see his stump dripping blood all throughout the episode), and episode 5 lasts almost an entire day, with Lee passing out and all. Clem gets her leg axed and bitten and gets to the barn in about 15 minutes, so that's already a great advantage over Lee. Then you have a pretty good explanation by Kirkbride of how AJ cauterized the wound and got her back to school, and you're all set (though it's still a bit strange how he was able to pull a wheelbarrow all by himself, but Clem in season 1 managed to get unconcious Lee to that garage too, so eh).
