Maybe by thinking he's Alex Mercer and not the infection itself, he's subconsciously emanating hostility towards the other infected. I mean, he's consciously hostile, but subconsciously commanding them to be hostile back at him.
Yet the first Elite Hunter we find has to be babysat and whacked to keep interested in our boy "Alex". And even after he found out what he is, he is still attacked by the infected whenever they can.

Alex is a genetic anomaly like Greene whose body fully tolerates the virus, it probably mutated in him to the point where the original virus' innate biological IFF system can no longer identify him as friendly.

I don't think so. There was sort of an implication of Oedipus funny business where Alex stabs her with the cure and she gives birth to his "brother" (and then also his son when he steps in the goo left behind afterwards?), and maybe she sees him as a surrogate son since she's without Pariah? I can imagine that Activision's suits probably stepped in and either rushed things along or cut things out. Could be that she's just plain nuts after all the experimenting, too.

Web of Intrigue for this game was absolute kino. Loved Blackwatch, cold hearted patriots willing to do what ever was necessary to protect America from the virus.

If I were to take a wild guess, sure. He's a redheaded stepchild and she beats him like one, but he's her child all the same.
The supreme hunter probably inherited Alex's disguise ability from being stepped on, and then ate Cross. Then it pretended to be him through all of the cutscenes where they talk face-to-face (and over the phone, where Alex gets his revelation? I forget).
desu, i liked the second games combat mechanics more than the first, even if the story beats were worse. Plus alex was a much better boss fight than anything in 1.
