Pokemon Special is the "main" manga. It follows the plot of the games with extra stuff in it and it's all in the same universe with characters from various games interacting sometimes. There are many other manga titles that are adaptions of single games or the movies and the like. Most notable I think is the Electric tale of Pikachu which is the gen 1 adaption of the anime in which Jesse and James end up together and have a baby.

Once Sun and Moon awaken Solgaleo and Lunala on the altar, Necrozma grabs them all through a wormhole and there's a six-month timeskip where they're stuck in Ultra Space until they finally come across the Ultra Recon Squad.
