Literally why? Can't those authors think of any other usage of such ability? If you can teleport yourself at will, it means you can also apply quantum effects on microscopic, like tunneling, superposition, entanglement, to name a few.

In general, people can't teleport like that. Teleportation is a specific power, moving from A to B. D&D doesn't have spells that lets you do any of that stuff, otherwise it would trump everything.

Because you use your mana to create it, which you can only control in a very close range outside of your body. And even if you hug someone to inject your mana into them, it will be interfered by their own mana.

Furiae acts jealous. Sakurai compliments Makoto's new appearance saying he looks good. Furiae was actually Nevia pretending and she orders Sakurai to kill Noel. Makoto stops him in time with god-rank time magic. Nevia and Makoto have the "actually I'm a god now" talk and Nevia says that Noah was one of the three gods Iblis told her to never antagonize. Makoto is surprised he can't see Nevia's future despite being able to do it with Barbatos. Ira lets slip that she and Makoto synchronized in the past. Noah and Eir act angry.
Makoto separates their souls and Noel removes Sakurai's brainwashing. Makoto unfreezes time. Makoto and Furiae make out while Sakurai and Noel make out. Nevia (as a spirit) just gives up and says she already knew she had lost when Makoto and Noel escaped together. Eir says Makoto shouldn't defeat Nevia since it means that the next great demon lord would then be allowed to have the strength of a god as per the rules of the competition between the gods and devils for ownership of that world. Sakurai kills Nevia but Furiae gets some bad feedback because Ira messed up the separation spell as expected. Furiae falls asleep saying she wants Makoto to be there when she awakes.

While this is a very tempting spell, be it for instant move or just to save load of time in travel, it will wreak havoc in the consistency of any setting.

All spells are problematic anytime a smartass author use it to OP his main character (with the one trick no one in setting discovered) but teleportation is around the top of the list (along human nukes).
The first thing to do anytime you need it is to make rules you will NEVER cross (even in the final where you follow them to their limit, or breaking other rules you set up only to break those in the final).

If I was forced to use it in a setting I would make it require physical infrastructure/runes at both point of departure or destination, and the craziest gamebreaking sorceror would only be able to teleport without a departure point to a fixed destination.

No, it means the enemy can't prevent you from interfering from affecting yourself and a location with no solid or liquid matter within. It does not in any way suggest that you can interfere directly with matter other than yourself or at most those who "let you" affect them because they "hold back" their resistance against it intentionally.
