Probably the biggest one I can think of along with Crocodile somehow losing to Luffy despite being strong enough to take potshots at Whitebeard's crew later. Pre-Sabaody power levels were a little weird, Oda got his act together once haki started being explored in greater detail. He probably didn't expect to be writing the greatest selling manga in history at the time and was probably living in fear of being cancelled like most new mangaka, so he had to spice up the plot and pace near the beginning.

Technically Oda did sidestep this one by completely changing what Raftel was. He subtly moved the goalposts so the entire first 800 chapters or so of the manga were a lie. Originally Raftel was at the end of the world so you were just trying to get there. In which case, anyone who could sail the Calm Belt could just start at the end. Even now you could just skip from your sea right into the New World without ever going through Paradise or Reverse Mountain. And of course, there are plenty of people born at the end of the New World so the whole premise that it's unexplored territory was always a fiction. Luffy is the equivalent of a late-era explorer discovering already inhabited lands. But, Raftel is no longer something you get to through log pose, it's in a secret location that requires the four Road Poneglyphs to give you coordinates (despite the fact that you can't use coordinates in the Grand Line). Oda really has never thought about the travel in One Piece, it will always be the big plothole of the entire franchise but as long as you ignore that stuff, it's not so bad.

I came to the same conclusions, that Oda love to make every route and location mysterious and nearly insurmountable to get to but everytime the strawhat pirates reach a certain point, all stuff becomes more mundane, because Oda couldn't bothered with keeping the the word consistent in that regard because it encumbers his desired plot progression.
Power levels in One Piece are not mathematically linear. People are as powerful as the narrative structure demands them to be.
Also, Oda wanted to end One Piece much earlier, so I doubt he rushed anything in the beginning. When he started writing, he thought it would be done in five years.
Well, the thing is, stuff always gets less and less mysterious the more you find out about it. That's just how mysteries work.
The problem is that Oda changes his whole world with that fact, everytime.
That's not what Oda does. What he actually does is write a basic world where nothing is really that dangerous, nothing is really that mysterious and nothing is really that eventful. BUT THEN he makes sure everything the Straw Hats do is balls-to-the-wall unexplored impossible to believe ADVENTURE so that everything they do is always presented as unique when they do it and then it turns out it's not as all after they've absorbed the information. Reverse Mountain/Calm Belt, Log Poses, Sky Islands, Fishman Island, freak weather and undersea beasts (you can actually extend this to other worldbuilding concepts too like Poneglyphs or Devil Fruits or Haki). All of it is presented as if the Straw Hats are the first to ever do it or encounter it and they barely accomplished it. But then you realize every single other significant character in the whole manga does all this shit all the time and it's not even a thing. Nami's navigation skills are so good everyone would die without her! But then every other fodder crew in the entire manga accomplishes the same stuff without a Nami.
AFAIR that's what Blackbeard actually tried, but failed because Akainu was on that ship.

Early in the series, it was stated Raftel ws at the end of the Grand Line and you can go across the Grand Line through the Calm Belt. Oda retconning shit is no excuse.

I always thought from the beginning that the ultimate treasure being just at one known place on the world map was a stupid idea. It seems Oda realized that too a little too late, the actual location being a mystery is much more of an improvement. At least Dragonball made it so that the treasure is in different parts all over the world.

On Skypiea we saw observation haki but I feel like that was never meant to be haki. Then during Marineford we saw some weird ass haki but it was clear and not black though I believe Oda made that change to make it obvious when it was being used. Also its obvious that armament haki was made to combat logias because Oda fucked up.

that's incorrect, His abilities were weak then and he relied on his ability not to be cut. Later he gets stronger, not much, but he gets better at using them. Luffy didnt start out being super strong or durable, he couldnt even throw a punch to save his life when he was a child.

Crocus isn't wrong there. All the routes do converge on an island where you learn about the Poneglyphs. The mistake was assuming this island then directly leads to you One Piece because you see a straight green arrow, Crocus never stated such a thing. Instead it only indirectly leads you there, you use the knowledge of the existence of Road Poneglyphs to find the final island's location.

In the series you find out he travels alone with just his hands feet and head unable to get back together. His crew had to find him and bring him his body parts back to him. He couldnt seperate anyfurther because he already combined together again with out the rest of his body. Liffy stopped him and knocked him off the island before he could get his body back.
He doesn't separated. He is cut by the sword, but it has no effect. Rope doesn't cut people.

The water just cancels because its the weakness of Croco's devil fruit. Regular water doesnt work against Logia (you cant punch Enel with wet hands). You need sea water for that (it only weakens as well instead of nullify).

Original answer is wrong and it's a misconception that water cancels DF powers (see luffy in Arlong Park). Seastone negates Devil Fruits. Crocodile was weak to water because he had an elemental weakness to water because he was a sand Logia.

I always figured Raftel was never something easily able to be landed on and that the poneglyphs were parts of some weird puzzle or code phrase needed to get past some defense mechanism of the ancients. It could either be a well known location with a locked or fragile mechanism protecting the treasure, there's some kind of ridiculous weather phenomenon blocking passage that heavily endangers fruit users, Fishmen, and even the best of ships, or it exists in some kind of hidden state like deep underwater or high in the air.

A plothole is not the author introducing in-world methods of navigation that don't correspond to the real world or real world physics (otherwise lots of weird shit in the grand line is a "plot hole"). Depending on what Raftel is and the area surrounding it, there may or may not be a plothole. We don't know yet.
