I think this is probably what he means when he's talking about LotR. Jackson's adaptation of the books, I think, left out some of the more pacifist things from the book -- in particular the Scouring of the Shire and Saruman's (proper) death.
Even if Miyazaki has read the books (which I doubt), there's still a huge gap between him and Tolkien in terms of ideology. Tolkien, however much of a pacifist he was and whatever common ground he could've found with Miyazaki on that account, was a capital-C Catholic. Miyazaki, it's clear from his views on "evil," is not. So it's really not surprising at all that Miyazaki doesn't like Tolkien, because their works are both coming from entirely different religious traditions.
