The anime is basing it on the LN. Not just designs, the entire story. It's going to be covering the story arcs that the manga skipped. It's going to be using characters that the manga hasn't.
They are flatly not adapting the manga, the manga doesn't enter into it at all.
And look, I love the manga but it also wouldn't lend itself well to motion, she's too exaggerated in behavior and it would look cartoonish. Her LN design is expressive without become completely SD.
I'm not gonna defend their use of hideous CGI but using the LN's design is perfectly fine by me.

Because she doesn't. That's just how she thinks of herself. She literally cannot perceive herself, the Taratect species' neck does not bend far enough to look at her own body and there's no reflective surfaces in the Labyrinth. Her character files show her actual appearance behind her self-image.

Shun's story is important for the worldbuilding and never center-stage. Furthermore it all builds up for the revelations as the story is told in an incredibly asynchronous manner where it all wraps up about 12 books worth in.
Honestly, it's kinda difficult to praise how the author handled it (there were parts that were unbelievably dull, but deeply rich and meaningful.. on the second read through only), but I myself was blown away by each successive reveal and reading the story end to end a second time left me stunned with how much forethought was put into nearly every scene and character.

Okay, let me explain what's where.
The original is the Web Novel (WN). The WN is exceedingly long at this point with 555 entries, each usually two to five pages of text, but some going up to ten or more pages.
It has since been rewritten by the author into Light Novel (LN) format. The LN rearranges some content, adds new characters, alters some of the stranger and more rushed events, and generally is more coherently written than the WN. There are currently 10 volumes, 4 of which have been translated into english.
The manga adapts the LN. The manga has currently made it to near the end of volume 3 of the LN, but it skips out on ALL the side chapter and interlude content, focusing only on the singular storyline of the protagonist.
The upcoming anime will adapt the LN. It is specifically not adapting the manga. It looks like it will cover the first 3 volumes, from the PV.
