They didn't even bother hand-waving it away. They could have easily just said "that was actually an evil Bishop from an alternate universe", instead all we got was Psylocke making Bishop forget everything he did, and then when he got his memories back he just said "Yeah...sorry" to Hope and Cable for trying to murder them, conveniently leaving out all of the people he nuked.
