There's a potential strike coming up when the current CBA expires. The last thing MLB wants is to pick a fight with the entire Player's Union by banning a whole roster. And I don't care how much non-Astros players have complained, not one of them would support the players actually getting banned, sets a horrible precedent that can be used on them later when their team inevitably does something shady. Like the Astros cheated in game, but there have been cases of teams breaking actual laws. St. Louis had one of their execs go to jail a few years ago because they were hacking into other teams' files and stealing info.

It's much safer for both the Player's Union and the owners to let one or two front office guys be the fall guys, rather than risk actually hurting the bottom line for the players or owners themselves. And also this

Definitely. Vacating the title/taking down the banner would have satisfied a lot of people. And it's not like Houston fans wouldn't still have the memory of winning, hell they're still celebrating it as though it was legit even though we all know beyond a shadow of a doubt that they were cheating in 2017.

There is zero evidence they cheated though. No one has admitted it, and all evidence is merely speculative. MLB won't do anything unless it is 100% proven.

There is a mountain of evidence, plenty of youtube videos documenting the banging scheme as well as testimony from former and current Astros players, a full investigation done by the league, and interviews with their former manager and former owner who both admitted it was going on (although the owner made sure to emphasize that he knew nothing about it, of course).

It wasn't. The system the Astros called "the dark arts" (not black magic, not that it really matters) was first proposed by an intern on September 22, 2016 in a powerpoint presentation to Astros GM Jeff Luhnow. The Astros did not make the postseason that year, meaning that their season ended about a week later. Alex Cora was hired by the Astros as a bench coach in November of 2016. The system was first proposed about 2 months before Cora arrived, but it wasn't actually put into practice until the 2017 season.
