if the batsmen are running and out of the crease, you can try and throw in and knock one of the bails off the wicket in which case it's an out

you throw it to one of the wickets hoping to hit the wicket and that would get the batsman out if the batsman was not inside his crease
at the bowling end the bowler will be waiting for the ball and the batting end the wicket keeper will be there so throwing it to either end is the way to go
if you have enough opportunity you can judge which wicket to throw to as maybe one batsman is much further out of his crease and that batsman would be more easily dismissed

The fielder doesn't bowl in this situation, they just throw it back.
But yes, towards the wicket that you think a running batsman will not get to in time. But this is rare, and most of the time you will just throw it back to the bowler for the next ball.

Basically first see if there's a chance of a run out, if you're close enough to the stumps you want to aim at them, but also someone should be standing at the other end to catch it if you miss, because if you do miss the ball will keep going and the batsman can make more runs (called "overthrows")
if there's no chance of a run out like most situations just throw it back to the wicketkeeper/ someone in the slips
