I have a Charvel with a Super Distortion in the bridge. It's so high output, I find it's near unusable for cleans. It sounds great with my dirt cranked, but the moment it turns off, it's just unremarkable and brittle.
If it matters I use a JC120 with a DS-1 and TS808.

you have bad technique and can't cope well with flatter fretboards and higher actions because of it (which are actually normal for acoustic guitars) but a really thin neck with a low action is more forgiving of weird thumb positions and other flawed techniques because there's very little neck to get in your way and fretting is effortless
buy an acoustic and don't play electric again until you're good with it

Did you actually try it louder? Not all pots are equal, some will 'load' their effectiveness at lower levels to make it seem like they're louder than they actually are. Some might give you 20 watts at a level 2 and others will give you 2 watts.
That said, 40 watts is loud as fuck even for SS unless you're gigging a fairly large club. I have an old 65 watt crate amp that hasn't ever had to go past 7ish to be loud enough to fill a school gym.

Pickups are incapable of compressing signals. Your amp with shit for headroom is compressing it because it can't handle the voltage peaks in the signal, the pickup just reproduces different frequency ranges that sound brighter or duller to your ears.
An EMG with a preamp is compressed because the preamp compresses and clips. A super distortion does not compress, it can't, it's just a pickup.

Just make sure it has a mahogany body and doesn't have dot inlays or some weird headstock (Gibson does weird things with Studio models from time to time), you should be good. if a bass pickup "overloads" a guitar amp, it'll just compress the fuck out of the bass frequencies. the only hardware that's generating any real electrical power is, in his case, the guitar amp, and it shouldn't blow any speakers unless it's something retarded like cranking a 100W amp into speakers rated for 50W
that said, playing a bass amp into a guitar cab will probably destroy the speakers pretty quickly
