although Frusciante has been my favorite musicians for more than a decade still had a good amount of albums I had not listened to (at least not in its entirety). Finally did it, here's my rank.
I see 2 main ways John went through, one, more experimental, raw, even aggressive, and another, more 'traditional' (simple acoustic/eletric guitars, simple drums, clear vocal, etc).
I believe the peak of his experimental path was Niandra, the peak of his more 'traditional' path was Curtains (although Shadows Collide with People is by FAR his most commercial and accessible album, which was his goal), and Empyrean is the peak of the combination of both.
