After Shinji saves them from the caterphallus, I don't remember them having a scene until Toji gets crushed. Kensuke jus fuggin' disappears. I figured got thwacked by debris off scene.

The picture is a quick google for The Talisman, by Stephen King and Peter Straub. The talisman follows the story of a young boy who hitchhikes across the country with the help of a mysterious substance that allows him to flip to an alternate universe. He eventually retrieves a mystical orb called The Talisman- which is described as the nexus of all possible universes, and uses it to cure his mother's cancer.
I chose this reference because several Stephen King stories talk about "flipping" into alternate universes sometimes inadvertently. Other, possibly better references would be Salem's Lot, Hearts in Atlantis, Insomnia, and others. Especially in the Dark Tower series he speaks of thin spots, where one might pass through an alternate reality, just by walking into a specific area.
The comment text is in part a reference to this, implying that you have found one of the thin spots and crossed into a universe where one of the very small differences is a scene from Evangelion not being included in the final release. It is also a subtle nod to the gypsy curse placed on the protagonist in the book Thinner, wherein all she did was touch his cheek and whisper the word "thinner," causing him to eternally lose weight.
