Heavy/multiple socks are only a problem if they make your shoes too tight. Big problem if they are.

Cushioned socks made for steel toed boots are the answer, worn inside decent boots that are not too tight. You might need new boots, and the cheap ones are never good. Insoles are fine but wont keep the hard toe cups from fucking up your feet. Insoles also take up still more room inside the boot.

I work in a cubicle and I wear Clarks, they are very comfortable to wear all day and my feet feel very supported for the odd trip to the break room for coffee throughout the day. I can however give you a couple of tips on how to break a pair of boots in from when I used to wear flightdeck boots all day. If your boots are made of leather, soak them in salt water in your tub overnight, then wear them on your feet with a pair of think smartwool socks for a couple of days. This will help them mold to your feet provided they are the correct size. I would also recommend superfeet insoles as well.
