Supposedly, because she was created by Miyamoto's mentor which passed away, since then miyamoto doesn't allow anyone to touch or do anything with her out of respect for him and so as to not ruin the character, that's why she's only in spin offs, why do you think she got to be in a real Mario game back in the day?

I dunno if Gunpei Yokoi's ownership has much to do with it since they're fine with people like Next Level Games using Daisy fairly regularly, and they pestered enough that she shows up in Smash as a Peach clone. Wario is similarly neglected and similarly a Gunpei Yokoi idea, but he gets more average screentime and acknowledgement from Nintendo.
I think it's mostly they just dunno what to DO with Daisy.
