I'm a Midna-fag, but I always felt there was an air of tragedy with her, intended or not. I feel like a number of people interpret it that way too.
From the start, it really does kinda feel like she's being conveyed in a romantic light, and maybe if all the Twilight invasion shit didn't happen perhaps she and Link would even be meant to be together, but then she gets amnesia and he gets swept up in the whirlwind of his adventure and the whirlwind that is Midna, and his relationship with her goes through a much more interesting arc.
Then at the end of the game you see Ilia with her hands clasped, watching him ride off. We don't really know if he's leaving for good, but some people see that as him leaving behind a life that has become too small for him and her pining after him.
