It's a bit more complicated than that. For starters, he did get stabbed by Sodia for his troubles. Another, while they don't really elaborate on it in the ending, Yuri is still a fugitive. He is wanted by the law. The last time he is in Zaphias in the main story, he's effectively chased out by the knights as his choice is either shackle himself by joining the knights, meaning he can't exact his brand of justice anymore, or go to prison. Yuri has effectively chosen exile instead and lives as a guild man.

Another small consequence is everyone close to him knows he's a killer now. It doesn't hang over their heads much in the story, but they've all made a tacitly agreed upon pact that they would be there to stop him if his vigilantism got out of control. He knows he's walking a fine line, but at the same time he's done some objective good by cutting down Ragou and Cumore. All in all it's a story that acknowledges the world isn't so black and white. Yuri helped people by ending the lives of bad people, but in turn that's made him a dangerous person and he'll forever be walking a line.

Both are essentially the same characters but the latter didn't die just because he's on the hero's side. Again there are parallels but the final outcome is still that the heroes can do no wrong.

That's a little complicated. He does lean a little too hard into "villain" territory once he has Estelle, but the man shows his true colors in his last moments. When he finds out that everything he did essentially fucked the world, he broke. What Alexei represented was an ends justify the means mentality. He thought he could break as many eggs as he needed to to make the mother of all omelettes, but the omelette turned out to be too big for him in the end, or something like that.

As for Yuri and Duke a parallel, the grey between them is that while they both have good intentions to help those they believe deserve to be helped, their means are ultimately destructive. Yuri's were destructive on a personal level and Duke's on a global level. Of course, it does kind of hinge on the idea that killing people is inherently wrong and if you don't subscribe to that, then it might fall flat.
