I'm not sure about the exact lore, but I think so. He has a bunch of clones of himself at the end of Sonic Heroes in the Team Dark story mode. Apparently Shadow the Hedgehog goes even further into it, but I never got that far in that game.
Eggman found his body and put him in a healing pod.
But you only find this out if you take longer than six minutes to beat the final boss in Shadow's solo game.

It's speculated that originally the real Shadow was meant to die and in Heroes the new Shadow would simply be one of Eggman's androids, but someone at Sega pussed out and they brought him back for real in ShadowTH. There's also some that believe Shadow as never meant to die, but I think the evidence for that is pretty scarce.
Personally I think the easiest explanation is the former: He was meant to die, Sega noticed that Shadow was hugely popular, then they backpedaled in Heroes. Simple as.

this but unironically, my headcanon will always be that Eggman accidentally gave Sonic his powers / created him and succeeded where his grandpa failed by also making him a great guy.

Shame Sega completely dropped the possibility that Sonic might be the real result of Project Shadow while Shadow was a hastily made knock-off. Oh well, it lets Shadow be on par with Sonic.

Sonic survives just fine from falling from space in Sonic Advance 2. Even Cream's mom survives the fall.
What that user said about Shadow's game is true, however you can interpret this as Eggman pulling some lie out of his ass to motivate Shadow during the battle before time ran out.
Eggman recovers Shadow and put him in a tube that I assume heals him and helps keep him asleep while also cloning him for world domination (we see this in the Shadow Android route in Shadow the Hedgehog). Making sure nothing would happen to Shadow, Eggman places Omega in charge of guarding Shadow's room so no one tries to take him away. Unfortunately during Shadow's sleep Eggman was captured by a new and improved Metal Sonic and thrown into a prison which is also why Eggman left Omega on guard duty for so long because he was captured. (not that Omega really cares even if he knew of this because he would rather attack than defend anyway) and then at some point months later Rouge finds Shadow and frees him and makes friends with Omega. Now you have the full story.
What's Omega's deal really anyway? I never played any games past Heroes, does he develop at all?
Not really he's the same he likes to fight and kill other enemies all the same. I won't spoil anything but he technically defeats a major character himself in one of the games

I think he just has amnesia, which even after he realizes he is the real one still becomes the plot of shadow the hedgehog
He was originally meant to be a one of character for Adventure 2 which is why the series ends with his "death" or what was supposed to be. Multiple people who worked on the game confirmed it. Edgy kids grew attached so they brought him back. I still think it would be cooler if they waited longer than the next game for his return.
Why did metal keep eggman alive
Probably programmed in a way where while he was able to loophole into being able to do harm to him by capturing him he couldn't loophole into killing him.
Metal is powerful but not very smart, if he killed eggman he would have no one to build robot underlings and maintain his body.
Either that or he was cocky enough to think he could make eggman work for him or be useful to him in some way. It was honestly probably part of eggmans personality that made it into metal to make him think like that

It's fucking tiring and makes the characters so bland. We have yet to see a shadow or cloud keep this growth in anything minus the finale of their respective games.

The only main line Sonic game where Shadow is playable but is is NOT the original Shadow is Sonic Heroes. That Shadow is a robot lone thing. The Shadow from the game "Shadow the Hedgehog" is the original Shadow.
Don't forget that there's a crucial canon fucking lore detail that solved all of this Shadow being dead shit hidden in a 2001 Japanese only strategy guide that says the United Federation forced Gerald to work on Project Shadow for the purpose of creating immortality.
Rouge tells him at the end of Heros that she isn't sure if he is the real one, and Shadow the Hedgehog takes place immediately after. Then it's literally confirmed in Shadow the Hedgehog during the ending fight that the shadow you've been following for the past two games is the original.

Cloud also literally saved the world from someone who basically obtained the power of a god. They both accomplished their goal at the end and had a new outlook.

Even in Heroes, there was a scene where Omega is about to destroy the Shadow-clone factory and Rogue asks Omega if their Shadow is also a clone, and Omega just replies with something along the lines of "In order to create a clone an original must exist". So while it did not flat out conform it, it heavily was leaning towards either Team Dark's Shadow being the real Shadow or that the real Shadow is still out there.
Then the Shadow the Hedgehog game just simply flat out confirmed it.... if you sucked at the last boss.
Shadow should have had the yellow fake emerald in their Team Blast in Heroes instead of the real green one.
Just the fact alone that Metal had all those Shadow android pods and still seeked out the one locked with Omega to extract a DNA sample is proof enough he's the real one.
It stinks that the competence is primarily off screen. All we get is a time skip with no good scene of the Eggman Empire expanding to cover 99% of the planet. Then it almost immediately goes to feeling like a 50/50 split between Eggman Empire and the Resistance Army.
