Not having Pokemon causes the game to misbehave. I think what happens is that the game tries to fill the space where your party Pokemon data should be with some other data meant for something else, which causes instability in other parts of the game. If you're using a cheat device, that could also be the problem, or if you've encountered a glitch Pokemon (if you entered an encounter outside the safari zone without one this is likely)
This is probably wrong though, this is one of the most well documented games in history. Always interesting to learn in great detail how games like Pokemon Red/Blue and Mario 64 are put together.

I remember seeing some guy stream pokemon red and trigger a very out of the way glitch by accident, that has been fixed in yellow.
because red and blue are fucking held together with duct tape, if a stone evolution pokemon evolves in a battle and you finish with a pokemon whose index number matches the relevant item's index number, it will evolve. for example, onix has the same number as water stone. (unfortunately, fire stone corresponds to a missingno.)
