They seem organic in nature, maybe the front half naturally flies and they added the blades on the back to even it out so it could fly better

are the rebels looking for it too? if yes, why? wouldnt the combine just kill everyone once the teleportation/portal method is something well known?

The Combine seems to only be interested in Borealis because the rebels are in the first place.
There are some suggestions that the portal technology behind borealis may be more advanced than what Combine currently has, as they still have to bounce shit off Xen, but I don't think that really matters to them all that much.

The issue is that the Rebels may try to use Borealis against the Combine, and while they are hardly being threatened on an existential level, obviously they would rather curb any potential troubles or annoyances as quickly as they can.

Lidlaw's post implied that humanity can't defeat combine, which is slightly different matter. Not to mention, the story was only invented in a way that can be interpreted as a cliffhanger of sorts, leaving them some wiggle room for potential sequels.

The story was supposed to go that Gordon and Alyx reach the Borealis, and teleport themselves to the homeworld of the Combine - where they discover that the Combine operates out of a fucking Dyson Sphere, and are just far too great of an enemy to simply "defeat" by some heroic act.
However, the implication was also that it was possible to find a way sever Combine's portal network on earth (something they have been working on since the OG HL2 game) giving humanity a chance to survive, or at least buy us some time.
The fact that there still was G-Man and his whole "interested party" which was never explained by Lidlaw, and the fact that the supposed end of HL3 was to only show the sheer scale of Combine, and end at that point, indicated that the story didn't have to be completely concluded there.
