Their entire reason behind exterminating all sentient life every 50k years was to stop them from creating rogue-ai (like the Reapers themselves). They could easily NOT do this by simply seeing if this was even something the species was considering or already dealt with like the Quarians.

They're original programming might have been purely to "preserve organic species", but their current modus operandi suggests that they're looking out for themselves, first and foremost.

It is badly explained in game, and the endings are really bad, because renegade option should be a satisfying "humanity/councillian races fuck yeah!" ending before realizing krogans (if cured) will conquer and outbreed everyone and everything, and another ending should allow you to accept your fate and let the reapers do their work.

It makes complete sense if you actually engage with the story.
One of the key differences between synthetics and organics is processing of death. You take a knife and cut an organic open, they bleed out and die, cease to exist. Their "soul" vanishes. You take a knife and slice a synthetic to pieces, they don't die. They can simply be repaired if the damage is only on the exterior. If their interior components are damaged, they can either upload themselves to a server, have backups, their systems can be restored or rebooted with proper diagnostics, all their data and programs can be stored on a fucking USB drive and carried around. Synthetics don't "die" because they're not really alive, they're at their core a sum of 0s and 1s, they're data. To them, being reduced to their most base form is not death. If you took a synthetic and transferred their consciousness onto hard disk, they'd stay "alive" exactly as they were because they're not really alive.
From a synthetic point of view, what the Reapers do to organics is not murder - they are simply preserving data. Just like AIs can be kept "alive" by data transfer or backups, technically the genetic material of an organic can be stored too. That's why the Reapers grind organics into paste and stuff them into reaper form without understanding that it's actually wrong - to them, it's not. They are doing their job efficiently, they are preserving genetic data of Milky Way races so that it is never lost. They are simply doing what is right from their point of view, and they cannot understand that a body's "data" and the "soul" are separate entities since they are not organic and it is an entirely illogical and alien idea to them.

And we can probably assume the reapers have been around for 3-4 billion, thats about as long as life has existed on earth. Though I doubt they could be any older than say, 5-6 billion, simply because the universe as a whole wasnt really developed enough before that point (read: not enough complex matter created via supernovas) to facilitate any complex chemical reactions.
To get back to the point, I think a sample size in the 10s of thousands is still large enough to warrant the reapers behaviour. The whole "we made peace with the geth for one afternoon so it invalidates billions of years of statistics" argument will never make sense to me.
