Almost nothing is harming the pokemon outside the odd team of villains that pops up. Battles are fine because Pokemon seem to enjoy fighting, or at the very least tolerate it, and Pokemon centers are quite literally everywhere so it really doesn't matter if one gets beat up, plus they don't die they just go unconscious.

Nothing has ever implied that Poke Balls brainwash Pokemon. Pokemon never undergo any sort of personality change after being caught; they're exactly the same, the only difference is that you've earned their respect and loyalty.

If N "won" Team Plasma would most definitely make Unova a closed country with no way in or out in an effort to prevent other regions or the International Police from getting involved, they would hack the Pokemon Storage System of Unova to release all the Pokemon stored in it, they would hunt down those who weren't a part of Team Plasma but would still refuse to give up their Pokemon, the people who wouldn't come quietly would most likely be imprisoned and Ghetsis would kill N to take his dragon as well as his place when N would inevitably learn the truth.

There is no world where Team Plasma winning is a good thing except for our own because Ghetsis was great in USUM and a Unova ruled by Team Plasma sounds like a fantastic premise for a fangame/romhack.

What I like about Team Plasma is that some of the members, including the Sage, stayed by N's side after disbandment and became caretakers for lost and abused pokemon, and they even stood against Neo-Team Plasma in the sequel. Goes to show that even though it was a devious scheme from the start, there were members aside from N who were genuine about helping pokemon.
