Cut content reveals that originally Miquella and Malenia were going to have a fair bit of non-combat content, I think culminating in you rescuing Miquella and handing him over to Malenia, with Malenia then telling you not to come find them. If you come find them at that point your only reason for being there is to kill them, and so combat starts. As it currently stands, instantly having to fight her doesn't make much sense but it can be assumed that she thinks you're there to kill her and take her great rune.
