Actually no, there's many ways that biologists determine relatedness, but just lineing them up and eyeballing it is an illustration of evolution rather than proof of it. Also, any honest evolutionary biologist will tell you that we don't know if the ancestor species we have evolved into modern ones or if they just shared a common ancestor we don't currently know about.

Regardless of the interactions between time, space and matter the universe could have had nothing in it for an infinite amount of time before the extremely improbable action of the singularity expansion event occurred.

Bombardier beetles evolved each chemical separately because each was individually useful in some way, this then gradually developed and evolved into the mechanism seen today. I don't know what useless stump you're talking about but in the case of giraffes they co-evolved with Acacia trees which were continuously selecting for taller and taller members of their own species to avoid having their leaves eaten by animals like giraffes. Giraffes then had an evolutionary arms race with the Acacia tree as the ones with longer necks were more likely to be able to eat the Acacia leaves and thus had a higher chance of survival. Repeat this process 4.4 million times and eventually you're going to end up with an animal with a really long neck.
Macro evolution is not a real term, it's a made-up thing for people like yourself that cannot put 2 and 2 together when seeing a plant or animal evolve in real time and then cannot understand why that would cause them to change drastically over the course of billions of years and trillions of generations.
