Either Over the Nexus or a Tag Force game. The former has the most content and best story at the cost of a slightly clunky dueling experience while the latter has very polished gameplay and nice presentation at the cost of being really repetitive.

Im really enjoying this, the fact it isnt TCG is actually refreshing and running around 3d envoirements challenging duelists is so much cooler than the way legacy of the duelist did it, so in that sense its a return to form

DEFINITELY not Tag Force despite what people might tell you, the game literally plays a five minute intro, throws you at the game world and expects you to figure it out. It's great for enfranchised players but horrible for newcomers.
Legacy of the Duelist's only saving grace is being a good introduction to the rules throught YGO's history and letting you play the game without much prior knowledge through its story mode. The game sucks otherwise and shouldn't be played let alone bought.
Other than that, the DS World Championship games have great learning curves and teach you well enough, but sadly they only include the rules prior to 2011 so don't expect to just be able to jump into Nugioh by playing it.

Honestly, they should make a single player Yu-Gi-Oh! game where you play through a calendar from the start of the actual card game up to the present day.
The available cards, rules and banlists changing based on what part of the game's history you're in.
