Honestly I will probably accept the in game explanation and switch from mocking anyone who thought they would show up again to mocking anyone who thought they wouldn't. I can't imagine any outcome where I criticize the game itself or the writing.

The Whispers are the Lifestream's autoimmune defense system to disruptions to the 'established course of events', which ensures the Planet's protection. The way the original series of events goes, Meteor and Jenova are destroyed and the Planet is saved. That's the end result the Lifestream wants to protect.

So as such when there are disruptions to the original series of events, the Whispers appear to make sure they go the original way they should. People that die are resurrected, people that survive when they're not supposed to are killed. They're called "Time Jannies" for a reason. However, they're not omnipotent beings, they can be fought and defeated. Sephiroth, who traversed time to create a reality in which fate is unbound and he has the possibility of winning, is the main reason behind them interfering here. But he caused a butterfly effect, and now things are rapidly spinning out of the Lifestream's control.

Only people who are connected to the Lifestream (Aerith, Sephiroth) can see the Whispers, but anyone who comes into contact with anyone who can already see them can see them too. Rufus Shinra couldn't see them until his battle with Cloud, where afterwards he could then see them too. And Cloud can see them because of his contact with Aerith.

Sephiroth's goal here is to eliminate them, because they're the biggest threat to his conquest. So he tricked the party into coalescing all the Whispers into one being, and then had them fight and kill this being. That's what happened in the pocket dimension at the end of the game. Now fate is completely shattered, Cloud rewrote reality so a third timeline where Zack survives happened (and this timeline merged with the second one, so Zack is now here too), and now anything can happen at this point.
