In Alicization alone Kirito gets comatosed for being a chuuni faggot, then over the course of virtual years almost manages to help an AI he befriended and get himself out before the Rape Twins lead to them getting arrested for crimes against the rich.
Fucker struggles, loses the closest thing he had to an equal and ends up double coma'd and his first instinct upon waking up for the first time is nearly fucking killing himself.

Kirito may be able to do cool shit in video games because of a chuuni with a programming degree finding a way to implement fucking willpower as a game mechanic but he's pretty goddamn haunted and more or less dependant on his friends to be a functioning human being.

Asuna has all the skill of Kirito with none of the chaff, at most she almost got rape brainwashed by some skeev but for the most part she doesn't deal with nearly half the shit and has far less death weighing on her. As far as narrative goes, yes. Despite being more fleshed out in the source material, ultimately the plot still revolves around him.
The War of the Underworld as far as the non-AI cast was concerned, was more or less a bid to buy time for Kirito to wake up, he mainly struggles in Alicization because he's a fish out of water in a world where everyone knows how to do the shit he did in Aincrad and ultimately is fighting with only one sword which he has proficiency with but not as much as his literal special snowflake dual-wielding. The story doesn't move without him and Asuna's very prescence only makes the situation worse.

He's a Gary Stu, just not as two dimensional as his reputation would make one believe he is.
