He was just concerned about outside influences polluting the vault, something we all should be concerned about in these days with non-whites slowly infesting society. Interplay was leftist nutjobs long before it was done for brownie points.

He was just scared of the outside world, so much so that he feared having to face it. He was wrong, in the sense that living in a vault for so long would turn anyone into an inbred lunatic, but you can also see how his fears where legitimate, seeing that the outside world would kill every vault dweller just to get some purified water.
In the end, it was just the game's way of letting you know that the wasteland is a shitty place, and that even its hero isn't above the harsh reality.
