Dire Dire Docks, Metal Cap Cavern, and Wing Mario over the Rainbow all connect back to the castle courtyard implying they're in the same world
Shifting Sand Lands and Tick Tock Clock appear in spinoffs as actual locations connected with the rest of the kingdom
Even the mountain from Bob-omb Battlefield shows up in one of the golf games with King Bob-omb on top of it meaning it's real too

Bowser uses the Power Stars to make worlds inside the paintings and fill them with his minions. Which means the huge majority of buildings you find, such as that tower, would be completely empty. They only have those features because the painting worlds are a facsimile of reality.

I'd prefer if you paid attention to context and learned to extrapolate information instead of resorting to ad hominem because you can't understand that not every portal found in the game has to be a literal painting. I'll spell it out for you though, because apparently you're too fucking stupid.
Bowser uses the Power Stars to create pocket dimensions in the castle. Mario, when carrying enough Stars, is able to access more of these pocket dimensions. One such pocket dimension is located on the ceiling of the foyer in the castle because Bowser would deem it beneficial to hide a power-up like the Wing Cap in a place that would be difficult for Mario to find. Thus, he forms a pocket dimension on the ceiling to house it.
Isn't that what everyone thought?

That doesn't make much sense though. Sure Bowser makes those dimensions, but why even make them at all? Just to hide the stars inside? I believe his actions would make more sense if those pocket dimensions existed before Bowser decided to carry out his plan. Because if he could create them, why make them easy to get to. And then all of those areas with the hidden stars that bowser missed? How did they get there?
It says in the manual that he intends to convert the denizens of the painting worlds into his minions, so your idea of the worlds being pre-existing has some substance.
I think that the worlds were specifically given life when Bowser utilized the Stars to 'awaken' them. So he doesn't necessarily lord over the painting worlds like a God, but being as powerful as he is, he does have a lot of influence where the Stars could be hidden and what generals, like King Bob-omb, are in charge of the respected areas.
The hidden Stars could either be Stars he tried to hide in more unconventional ways, or Stars he didn't know about that happened to bring life to certain pocket dimensions he was unaware of and reside there.
He had to clear the way for the go-kart tracks. He fulfilled his purpose and was locked away.

You are correct in Bowser not knowing that the secret stars existed since if you beat the game with all of the stars, he adds the following lines to his speech in both the DS remaster and the original (the only difference being the star count, DS has 150)
