The Japanese one is good except for the fucking ending with that plot twist of the fucking dog actually being a prince, and Mario getting friend zoned dispite the fact that they showed us that Mario and peach loved each other throughout the entire fucking movie

But Shy Guy first appeared in SMB2us, and in that game standing on an enemy's head would not kill them. In fact, you could ride any enemy that didn't damage you on contact and it wouldn't hurt them at all.
But you can kill them by stopping on them in the yoshi games

That's just what video game villains did back then. They just had bizarre incongruent magic.
A lot of games back then were like fairy tales, movies and the like; bad guys were sorcerers with ill-defined powers to do whatever nefarious acts the plot required, and when you killed them all the bad stuff instantly stopped happening.
Plus they probably didn't want to deal with the implications of Mario shattering blocks, though you could maybe argue the ones that shatter are just normal blocks and the ones that are brick blocks but dole out items and coins are the ones that are Toads.
Villains just casting curses and turning people into other stuff like creatures or objects is a common theme in fairy tales and myths. Most famously, Bowser's horned bull-like appearance compared to the beaked turtles that koopas are is derived from the Ox King from Toei's animated adaptation of Journey to the West(localized as Alakazam the Great), one of whose animators, Yoichi Kotabe, decades later went to Nintendo and his first job there was doing illustrations and design for Super Mario Bros.
But then Mario and Bowser got a more fleshed out supporting cast. If Bowser needed some magic done, he had Kamek, Kammy and the magikoopas to do whatever the hell he needed to give context to Mario slaughtering a hundred fucking dudes. And Bowser's plots became more zany afterwards anyway. Going from transforming kings into creatures to whatever the fuck he was doing in 3D World(putting fairies in bottles?).
His only problem with those spells is that he knows not what they tell, so every hex left him perplexed when all he wanted were those plumbing fools.
