The thing about the Unatco storyline is that it would have featured pretty much all the content still in the final game, save for a few cut levels and the downsizing of the Hong Kong hub, the content they had in for the Unatco storyline was just repurposed and folded into the final game's progression.

We know directly from the designers that Hong Kong was going to be where the storylines forked, and it was a much larger hub with sections and characters they'd cut from the final game.

In cutting the Unatco storyline, they cut the white house and MJ12 moon base as levels, and folded some of MJ12's content back into Area 51 and the MJ12 ocean lab. Meanwhile, they expanded Paul's rescue and Unatco breakout missions by building the MJ12 lab under Unatco.
