Megaman Zero and Battle Network. Just don't play Battle Network 4, I believe that's the one you have to beat 3 times to get the true ending.

GBA emulation on the n3DS isn't great, even if you're using injects. Some games just fuck up even today, and also the VC GBA implementation kind of sucks anyway.
