I'm pretty sure he meant they put it in the game on purpose for brand recognition. Raiden is the only exception in MGS2, but every other game you play as "Snake", whether Solid or Naked. And in the Solid saga you fight Liquid a lot.
Even people that don't play the game will call Solid/Naked "Snake."
So it makes sense to include it that way.

Kojima doesn't call him "Big Boss" in this interview when referring to him as a favorite character of his, he calls him Snake.

Because the devs purposefully go out of their way to call him Snake when possible for recognition. So even new players know they are Snake, since the series can be confusing to newcomers.
And they initially call him Big Boss so veteran and new players alike know which Snake it is. They could go with "Naked Snake" but he more or less ditched the codename when you only look at lore.
It's a mainstream video game so it makes sense they would want to make it as approachable as possible.
It's really not that complex and makes sense from a marketing stand point to include this down the the development level.

A important aspect of Metal Gear is that major characters go by a million names each.

Characters as NPC's in Metal Gear are allowed to do whatever they want. They're way more badass than when they're "the protagonist".
They don't have to go by Snake and be bound to being a role in war sob stories.
