Well, I mean, he did kill YHVH in the end but is that all? Bunny literally transcends reality and becomes more than a god, Demi-fiend is immune to everything and can hop between universes, and the guy from DeSu 1 becomes a demi-fiend jr, kind of.

Toss up between them and Megaten 2 guy considering he also beat YHVH, but it's hard to really measure just how powerful each protag is since we can only really base their feats on the caliber of the opponent they beat as well as what their win conditions are.
Nanashi worked together with Flynn to beat YHVH in his demonized state while the other two for example used their party at maximum to beat YHVH in his divine state. But is YHVH weaker or stronger when he loses divinity? Could Nanashi/Flynn beat YHVH alone?
What about the Mem Aleph? She managed to beat YHVH once and Space marine beat her and Shekinah which is as far as I'm concerned a female aspect of YHVH so he's also a candidate for strongest MegaTen protag.

The most we see Demifiend and Abel do is give Lucifer a run for his money, and even then it's unlikely Lucifer was giving his all. They are being set up to kill YHVH but it is unknown whether they actually do so or not. Bunny may be stronger than everyone but it depends entirely on the nature of Administrators and how they compare to multiversal god-level threats like YHVH.
Nanashi killed YHVH with Steven's guidance of using humanity's innate observation powers to talk him down and reduce him to a demon. Before that, YHVH seemed to be invincible. Aleph however just ended up beating him without doing any of that, and that could mean a lot of things. Maybe the YHVH that Aleph defeated was just one universe's avatar as opposed to SMTIV:A's YHVH who is explicitly multiversal, and if that's the case, Aleph is lower on the totem pole. If it's the same YHVH and the representation of a single yellow head as opposed to infinite is just an aesthetic difference, then Aleph is much more powerful than Nanashi.

Atlus' "shit redux team" have been pretty busy bolting on unnecessary waifus and fanservice scenes onto Persona/Catherine, I doubt we'll get any SMT rereleases for a long while. At most I could see a 4/Apocalypse pack for Switch, but even then they'd fuck up by adding Marie 6.0 or whatever number they're on at this point.
