Beatrix and her group never killed anyone onscreen, as far as I recall. That was all the Black Mages. Now yes, they were complicit and get away with it, but the narrative is pretty heavy-handedly pushing the murders solely on Brahne.

People dislike Freya because she isn't human, this is obvious.
I'd like her if she was or wasn't, regardless of her race she has a lot going for her:
A very useful and flexible party member who is one of the easiest to become overpowered and start doing 9999 damage.
A good design if you realize her outfit is supposed to be a mixup of a knights armor and a raincoat (It always rains in Burmecia)
A really good (albeit unfortunately short) story arc that plays a big role alongside the main story.
Said story is quite gruesome and harrowing but again people think little of it just because the victims are not human.
Freya herself is down to earth, proud and confident but isn't afraid to joke with Zidane or be protective of others.
She isnt your childhood friend/sweetheart, your typical genki girl but a warrior, strong and reliable who isn't sexualized.
Her arc involving Fratley was poorly done overall but the writing in IX left a lot of things half baked however it was a decent motivation for her, in fact it's an amazing trait (and character flaw) that she is driven to spend years searching and fighting for a loved one and cannot let it go, even if it brings her misery and despair.
The only reason people ignore/hate Freya is that she isn't human, id argue that if she was, she'd easily be top tier for most people and one of the best female characters Square/Square-Enix have done.
