The issue is that Nintendo wants to keep their main games as simple as possible. That's why for New Super Mario Bros Wii we only had Mario, Luigi and 2 toads. Despite the 2 toads causing many problems by looking too similar and having a lot of other interesting characters to choose from, Nintendo thought it was far too complicated for people to know more than three characters. They can only expect soccer moms and casuals to know Mario, Luigi, Peach and Toad as good guys.
Toadette works well for them because she's a toad, meaning she's easy to understand. Not only that but she stands out AND she's a girl, which means every girl playing now has a character to gravitate towards.

It was Mario Kart though, the one spin-off actually created by EAD, that's why she gets pushed above even Wario (who wasn't EAD created) in the main Mario games.
Also, like mentioned above, she's a replaced one of the recolored Toads in order to add a girl to the main four in the NSMB-style line ups.
