So I wasn't the only one then. She seemed so Maya esque that it's crazy to me that she wasn't intended to be at any point.

Canon reason seems to be both Phil and Nyarly came out of the P2 events weakened so they decided to take some time off and watch from afar. Real reason is likely Hashino wanting to do his own thing and not possibly trample on the works of his predecessors. Problem with Hashino's stuff is from a world building perspective there is a lack of consistency as if each game is supposed to exist in vacuum while simultaneously being in the same overarching universe.

I thought it was cool that P3 went back to having Shadow selves who were good people, like Pharos and Metis. P2 only had evil shadow selves when P1 had explored the concept so fully and that felt disappointing.

I think it worked well in P2 though since it fit with the whole motif of Rumors and Lies. In at least P2IS's case the Shadows are the manifestation of the protagonists lying to themselves about how/what they truly feel. So having them be evil makes sense in the case if Innocent Sin at least. I agree though P1 is probably the best game in regards to Shadows but that's because that game is a literal visualization of Jungian theory with some Freud for good measure.

Well here's the thing. Gods like Philemon and Nyarlathotep have very little agency. They were born a certain way and they will behave as they're designed forever. Nyarlathotep is humanity's malice and evil, so naturally he'll act like an evil, petty bastard. But Philemon is the embodiment of humanity's potential, and that means that he will always act in the manner that will best allow humanity to truly show its stuff. He literally can't act in any other way.
