The Painted World of Ariamis is the only area that can compete level-design wise, everything else is shit in comparison. Even if you argued that the Metroidvania world design is superior, there's still the post Anor Londo bullshit which drags the quality of the game down.
The game quality drops starting from the Catacombs, not to mention that there's not a single area that's as close as branching as the areas in Deus Ex 1. The game can compete when it comes to memorable dialogue, though.

Thief 2? I love Deus Ex but I found the emergent scenarios that unfolded when playing Thief 1 and 2 (when not save-scumming - that completely ruins the experience) were transcendent. Plus I think the level design is kinda better, sure you can approach every single level using multiple different strategies and playstyles in DX but even though Thief is only designed for stealth the level design is even more intricate, sprawling and open-ended. The bank level alone has more sprawling level design than almost all of Deus Ex.

What emergent scenarios? Deus EX has a simulation in which Unatco soldiers and NSF can start fighting, you can provoke conflicts between different groups in Hong Kong and also regarding the bank level, yes it’s big and sprawling but most of it is just empty space with pieces of loot that you don’t even have to collect, you can just go to the basement, open the vault and enter the bank through the roof and read where the mechanists’ room in the vault is and then just simply enter the vault. The gameplay does not support all this “sprawling”. If there were more objectives and you’d have to enter a lot of rooms to do something then yes. Chaos theory had that: a very small and linear Level in comparison to thief, but you have an environment that you traverse through completely because it’s packed with all sorts of objectives, it feel more beefy in comparison to Thief 2’s bank

That's why I said Thief 2. It largely cuts out the zombies and supernatural elements. There's still a couple of them in there (I'm talking like 5 zombies in the entire game at most) but they're few and far between and are more there as Easter eggs. Instead all of Thief 2's levels are heist based mostly against human guards. Plus the level design is way improved from the first game. All levels are based on real-ish, functional spaces in contrast to the first games supernatural, chaotic labyrinths
Seriously if you've only played the first game and tapped out after getting sick of the zombies give Thief 2 a try. It's possibly everything you're actually after.

It did the "pick your ending in the last location" even better than the original, though. Spared you from extra legwork when reloading from the last save to see different endings.

SS2 has much more meaningful builds and RPG mechanics than any of the deus ex games, the only stats that could even remotely fit that description are supplementary stats like repair which are more useful when you have prior knowledge of the game and not necessarily necessary like other supplementary stats to X builds like maintenance or hacking

research is one of the more useful supplementary stats since it lets you do more damage across the board to all enemies of which organs you can research, meanwhile deus ex has actually useless stats like swimming. Environmental Training is a genuinely good skill. It costs almost nothing to max out and can replace 4-5 augs/skills completely.

There are at least four locations where swimming makes your life a lot easier. No, in the first one you don't get a rebreather yet.
That's not to say swimming is a good skill to invest into unless you have spare points, but it's absolutely not "actually useless".

Are you braindead? Had you ever played SS2 youd know that you cant even equip a basic pistol without standard weapons training. You can be a researcher with high STR wrenching everything to death or a full psi character that teleports around using soma transference, turning enemies against eachother and shooting fireballs. Even the standard weapons/ hacking playstyle is more complex than anything in deus ex since you have to maintain your weapons and manage the amount of cyber affinity in conjunction with your mechanical skills. In deus ex your special agent just aims like a mouthbreather unless youre speccing into the stats which is one of the most unsatisfying applications of RPG mechanics imaginable since abstractions like "the dice says it didnt hit" dont work in a fully 3d game masked as a first person shooter/ stealth hybrid

Player's choices affecting how your character progresses through the game. And before you go into another autism spree, no, whether you shoot someone with a shotgun or a grenade launcher is not one of those choices or we'll have to call DOOM an RPG.
Deus Ex allows progressing through some areas differently based on previous choices like sparing a character's life or allying/breaking up with a faction. The same kinds of choices that allows to avoid some parts of the game entirely.
Then you have different barely consequential things, essentially fluff, like with Jock. But they still add to the player's character being developed. Unlike the order in which you listen to audio logs or which weapon you use to blow a notzombie's head apart.
SS2 is a great game. Very good gameplay, excellent atmosphere, good writing and general plot. But role-playing is limited to next to nothing. And there's absolutely nothing wrong with that. I like SS2 for what it is. Would an SS2 with branching paths and actual characters be better? I think it would've been significantly different and possibly just as good in its own way.
I'm a zoomer who played Deus Ex on my own accord 3 years ago after enjoying Dishonored. It is still one of the greatest games of all time.

A system shock where you're allowed to make the choice to emphasize with SHODAN, and human survivors/off-site antagonists and other obsticles become prominent would be incredibly interesting.
Something like the setup in 2 where SHODAN is never in complete control and needs you as her get shit done avatar, but can sometimes intervene on your behalf via security reroutes, small droid/cyborgized allies(knowingly allying with lobotomized former humans sounds pretty fucking morbid though) or other remote assistance.

It was the case everywhere for awhile, but in the 10s the "journalists" making all the memelists kept pushing other shit like bioshock infinite and undertale to make a point.
SS2 and Deus Ex are RPGs with the RPG building focused on opposite ends, almost symmetrically.
SS2 offers a better linear experience with the emergent gameplay existing moment to moment but that's because it restricts the player so heavily. Deus Ex offers narrative and gameplay choice that allows the player to plot their path through levels as necessary. One builds emergent gameplay by being cutting off options, the other by being open-ended. Each works better for their respective goals- horror RPG and action RPG. SS2 has better individual lines but Deus Ex makes a much more compelling overall argument. Deciding a "superior" game is fruitless.
Personally, I don't think immersive sim fans can afford to debate which of the 4 fucking 451 games we have is best. Unless System Shock 3 turns out okay (unlikely), we're not getting that good shit ever again.

All this reminds me of Nox, one of my favourite games which even its creators don't care about for some reason. Supposedly it's a paltry "Diablo-clone" but the original Westwood couldn't help but apply some TLC to it so the game pretty much radiates that special kind of warmth.
But it's completely fucking linear. You get to play some different segments depending on the chosen class, but the key areas are the same and the plot is the same and even every major character has the same fate (the PC plays slightly different roles in those scenarios, again, depending on class). But I can't help and wonder what could have been.

Mankind Divided? But only for level design part. Definitely the best hub I've ever saw in gaming. Other levels are quite interesting too.
DX1 is cool, but a bit plain by modern standards. HR got the same problem. MD brought the world and level detail to a new whole level.

The New Vegas OST is great, but yes I'll give you it's probably not as good as Deus Ex's. And I didn't mean to imply New Vegas has the same quality of level design as Deus Ex, but it has more memorable quests and multiple ways to play through them.
Also you can't forget Deus Ex dialogue is basically a meme as well. "A bomb" and "what a shame" aren't exactly quoted because they're such great art

I remember god damn near every quest interaction in the game if I think about it, but only the interaction happening - none of the actual conversation was that memorable other than fucking around with general bigbritches at the end if you were going house route, and trolling tabitha on the radio.
