i think its official now, but the theory was that after mm, link went back to the lost woods to search for navi which was what he was doing in the opening cutscene. he failed and died somewhere in them. when you die in the lost woods, you become a stalfos hence why hes a skelly here.

Yep. He canonically became a stalfos. Normally stalfos dont leave the lost woods, but I guess because he has the hero "spirit/soul" he became an ethereal being, refusing to pass on until he met the reincarnated hero spirit/soul and taught him his skills. I'm assuming the heros' spirit is different from the actual soul of the person it manifests in, as it's said in Wind Waker that the hero of time lost what made him a hero when he left Hyrule behind, ala the events of Majora's Mask. I'm assuming that King Daphnes knew the true events of Ocarina, as the only way he could reference Majora's Mask is if he knew that Link in the adult timeline was sent back to the child timeline. Still doesn't make sense but whatever.
