There is a big difference: unlike actual ports, independent programmers making emulators doesn't cost Atlus money.

The chance of making money is still 0% but at least Atlus doesn't lose money.

The reason they picked the original Catherine for the first PC port is that it didn't require any direct involvement from them since it runs on Gamebryo. PS2 games are probably Frankenstein code that's unsalvageable and 3DS games would be problematic for obvious reasons (2 screens, they probably don't have HD assets either). Persona 5 and Full Body runs on their in-house engine (and the latter wasn't even out in Japan when Classic released on Steam), which means Atlus would have to spare resources to assist whoever Sega EU hired to do the port.

They're extremely technically incompetent. They take forever to learn new engines, their games always release generation late and they have to make low-effort spin-offs and enhanced versions because otherwise they'd release one game that's nowhere near a blockbuster hit every 6 years which no publisher would allow. It's also why they never do multiplat, they're just not competent enough to do it.

For example compare Shin Megami Tensei 1 to any other SNES JRPG: regardless of content or design, from a technical and graphical standpoint it looks very low budget compared to the rest of them.

Falcom is pretty much the same, but at least they release their games faster. It took literally one fucking guy to fix their whole rendering engine and make ToCS run infinitely better while looking better at the same time.

If the engine was able to work on the autism that is PS3s Cell and the PS4's APU simultaneously, then it surely can't be that hard to port it to other platforms. It must have innate flexibility built in.

The thing is since it's an in-house engine, all the tools are made by Atlus. They'd have to handle documentation to the porting studio (wanna bet they only have it written in jap?) and even then they'd likely have to provide assistance. When it comes to Yakuza ports, RGG Studios and Sega Hardlight helped Lab42 during the porting process (and most likely QLOC too, they're just way less talkative than Lab42).

I'm sure Sega would send help if Atlus actually wanted to port to the PC/Switch, but Atlus is still stuck in the Sony only mindset despite not having any monetary incentive to do so.

While I am at it, look at CAPCOM with the original releases of RE1,2,3 and Dino Crisis. They could have just rehashed the ancient PC versions got them to run on modern hardware, as SQUENIX did and make tons of cash for essentially no effort whatsoever.
