Protag from the first game is a boss and the secondary lead joins your party in the story. Then you can make the protag join your team later after another boss fight with him.

Not really, Shulk being in a special place controlled by a Nopon god thing can just be written off as a silly way to let you use Shulk and Flora.

literally nothing in challenge mode even foreshadows chapter 10. most people will probably go into that and think "oh I get it, this is where all the fanservice goes". even if you factor in the events of Chapter 10 the area still makes no fucking sense within the Xenoblade timeframe so it's pretty safe to assume that it's non-canon.
