You decide to be the 5th lord, technically 4th now, because Rhea is out, and the other three lord houses ends ruining the continent due to Byleth not reining any of them in, with Dimitri dying, Claude missing, and Byleth ending up killing a weakened Edelgard after the three way war. Even Rhea dies. So that only leaves Byleth as the sole ruler.

Rhea was exterminated and the church reformed. Fódlan thrived as one single empire and the slitherers were dealt with by Hubert and company once they were no longer needed. Also the route which didn't end up with the kingdom and alliance devastated by the war.
Crests lose their influence and so do nobility. High rank positions are given to those who work hard to obtain them instead of being "hand-me-downs" like before.
Also Byleth goes to enjoy a quiet human life with their spouse instead of being the archbishop of fuck mcfaggotry immortality.
The only stuff they'd have to deal with are kingdom and alliance rebels who would want to gain independence again but overall her route ends in prosperity (like all other routes anyway)

Arendel should have been the final boss of the BE route. I know that the main objective was to defeat the Church; but the route is definitely focused on Edelgard, and it's strange that we don't get the occasion to beat the fucker for good.

Without Byleth, Edelgard dies at the beginning of the game. This might be true for Dimitri and Claude as well, but the cutscene only implies Edelgard was the only one that surely would have died.
Then, if somehow that event just doesn't happen, without Byleth the war is bloody and endless since its heavily implied in multiple routes that Byleth is the determining factor in the war and without Byleth seemingly the war goes on for at least the same 5 years before Byleth returns and presumably just continues much the same.
In addition it's implied that Rhea only gets captured because Byleth attempts to protect her and she in turn attempts to protect Byleth, so post time skip without Byleth it seems like Rhea would likely roast humanity or at least as much of Adrestria to cinders out of sheer rage, similarly to what happened in the opening cutscene.
The only problem with this is that Napoleon wasn't a manlet by the standards of his time.

Edelgard wants to overthrow the Church and reunite Fodland like how it used to be. She also wants to get rid of Crests which she believes was in part Rhea's fault for allowing it and Rhea for allowing TWSITD to continue their actions while ignoring them.
Also, Edelgard's uncle is basically a puppeteer who owns most of the Imperial forces and basically used her father as a puppet for his own purposes.
Edelgard teams up with them so she can keep watch on them, use their power to reunite Fodland and defeat the Church, and eventually to get her revenge when she has enough power to do so.
Fodlan would have been a LOT worse off if the war hadn’t happened when it did and I don’t think this is a point that is brought up enough. Looking at it objectively it is asinine to believe things were just fine in the continent especially concerning TWSITD

Claude was the difference between having a shitton of support in their warr against Seiros, and held a strategic front, of course they'd try to take him out of the picture.

Doing nothing they would naturally form a worse caste system, telling the truth would cause more conflict involving super humans and you can't just kill them all for the sins of their fathers (even though that would have made things much easier for her). Rhea saying that those with crests are blessed by the goddess, was bound to create a caste system. I honestly think she did it more to keep humanity in check, considering what they did when they were not. No one in their endings seem to have trouble in reforming the system to fix crest discrimination.

Crests probably should have been a little stronger, FE4 style. Some of the crests aren't even that useful, and there are "nobles" like Caspar and Hubert that don't even have them. Adding extra personal abilities to balance crest havers/commoners probably would have made things more interesting.

After a certain chapter the story feels pretty fucking aimless and some seemingly disconnected plot points go unexplained entirely that I’m assuming have more to do with the other routes?

Byleth was stillborn and Rhea putting Sothis' heart inside of his allowed him to live, Rhea only told Sothis' hosts about this. So when Byleth was a babe not crying, having no heartbeat, and Rhea not giving Jeralt the rundown he got scared and fled.
