You can have strategic turn-based combat and a beautiful and deep world to explore, both are not mutually exclusive.
Most turn-based RPGs are completely braindead and devoid of any strategy, Pokemon most of all. You can just spam your strongest attack with type advantages to get through the main story, and PvP is just flowchart shit with everybody copying synergy. People who argue that turn-based RPGs have some grand complex big brain strategy behind them are lying to themselves because I've not played one yet and would much rather play an engaging reaction-based game, or at least an ARPG.
The sheer number of pokemon is what would make a project like this impossible. Like, even having just 150(not necessarily the original 150, just 150 period) and recycling the animations they've been using since XY, they'd still need to add some new stuff for pokemon to believably mesh with the environment rather than just robotically following you like an MMO pet. Even a short list like climbing, resting, and idly examining their environment is hundreds of new animations to add.
And yeah, they've got the budget for it. They absolutely COULD make something like this if they wanted to, but there's no passion in the people holding the series' leash.

Why are these kinds of large scale environments never done in video games? The only games I can think of that do this are Shadow of the Colossus and Destiny.
I remember growing up on Pokemon Red and Crystal thinking that the games still had some merit them even as far as BW.

I think dripping over Pokemon is fine, there are tons of animals all over rural areas which would translate to Pokemon. They just need to inspire awe when seeing Pokemon that should be "rare" or awe-inspiring.

In a pokemon ecological simulation, what would you do with the pokemon besides fight them and/or capture them? I guess that's where the pokedex comes in, but then you might fall into the same trap where you just run around beating up and kidnapping nature, which kind of runs contrary to a loving depiction of an ecosystem. Maybe the local professor specifically wants to see pokemon observed in a natural state, but then how would capturing and raising your own pokemon play into that? Shit, I'm not a game designer.

I figure the entire emphasis is about catching pokemon. Going to a specific environment that they'd likely be, maybe lure them out somehow. Time of day, weather, etc. The reason I brought up Snap is because the only way to get slowbro is have a shelder bite on a slowpoke's tail. I mean things like that in terms of an ecosystem. The pokedex does make mention of all sorts of ecology, like predator/prey (pidgey and caterpie) or rivalries (zangoose and seviper), so use that as a basis for this ecology.

I think to some extent Pokemon Stranding would be a pretty good game. Really show off what an actual Pokemon journey would be like. Vast stretches of nothingness between cities, just you and your Pokemon training and shit, chancing upon an opponent in the road and battling it out like wandering ronin for a chance to test your skills.
Instead of ladders you get your grass pokemon to do vine whip, ride your water pokemon down the river for a shortcut. I'm not saying it'd be a masterpiece or even particularly fun, but I think it's a game that's worth having. Doesn't everyone dream about really living in the Pokemon world? I thought that was why everyone wanted VR so bad, so you could experience what it was really like to spend 8 hours a day walking to the next town over with your Pikachu.

If I wanted to make an open world with not a lot in it would I run into performance issues? That's the first thing I think of when wanting to have a bunch of floating islands you can jump between, rendering them from such a large distance wouldn't be easy right? How the fuck do people do it.
It's mostly about varying your player's direction of movement. No matter how well-made your terrain is, fundamentally the player's going to get bored if they're just holding forward all the time. Make them turn a bit to avoid a rock, make it more efficient to climb hills on a shallower gradient rather than straight up. Give them lots of little things to look at and minor obstacles to move out of the way of. Try and emulate the feeling of actually walking through a field as much as you can.
Boy, this all really puts into perspective how truly awful SwSh are going to be.

One of things I liked about xenoblade's areas were the occasional enemies that were just way fucking stronger than you possibly be capable of fighting when you first got there. It forced a level of awareness to your environment, and gave you something to tackle on return visits.

This can all be simplified and automated.
Take a pokemon and build it with a premade set of fields.
Where does it nest? What does it eat? What does it do when it's not eating or sleeping? When is it awake? What weather does it react to?
These five answers will go MILES in determining pokemon behavior if you build and code the world properly, with minimal additional input per pokemon.
Just for an example, let's fill this out for some early-route bird pokemon. Call it Pidgeot or anything you want, really, they're (mostly) interchangeable.
Where it nests:
> Trees, high-up nooks
What it eats:
> Bug pokemon
What does it do otherwise:
> Find a mate
When is it awake:
> early bird, daiurnal (awake from sunrise, settles down before sunset)
What weather does it react to:
> Rain
This will create a species of bird pokemon that:

I think a game where you need to actually pay attention to the pokedex could be fun. Talking to the locals of the area to hear rumours about "strange call at night during storms" would lead the player to explore at night during a storm and possibly find a pokemon that wouldn't otherwise be available. They did a similar thing with pokemon ranger where exploring the environment got you rarer stuff than random encounters. Also encountering the pokemon itself could be fun by making the player learn about its diet and actually using the cooking shit I think they did in one of the games.

I'd honestly fucking love ANY amount of detail put into the actual gameplay surrounding the pokemon themselves, other than how they are in a fight.
You've got a fantastic set of ideas and any one of them would make a pokemon game pop out among the droves of samey things and spinoffs that just put the pokemon on as a sticker.
I think feeding pokemon is definitely something that should be in there. Using food as bait, using it to placate aggressive pokemon, and just keeping your own team fed and happy.
I think team logistics would be an interesting element in a game like this. Maybe stronger pokemon have greater and/or stricter dietary needs compared to smaller or weaker ones, or having a pokemon with a predatory relationship or type advantage to the local wild ones will make them more wary of you.
mainline pokemon is the hugest example of an IP with wasted potential in existence. I just don't get it.

Would it even be worth it making something like this without the product recognition of pokemon? Designing dozens of monsters/animals would be hard enough but making them as unique and liked as the original pokemon would be a feat.

Up until now, it's always been possible to extract some modicum of engagement from the games by playing online in the endgame with fun and unique strats.
It's starting to look like SwSh is going to deliberately try to kill that, forcing everyone who plays above the level of "use type advantages lol" into line.
With mega evolution and z-moves gone, a lot of depth has already been taken from battles. I wouldn't put it past Game Freak to also take out moves and abilities- anything even slightly difficult to code and/or balance is probably out.
It's possible you could make something like this without it just being pokemon, but the thing is, pokemon has covered so much ground and dominated this genre for so long that even if you did have original, legitimately charming creatures, they'd just be compared anyway.

Destiny is a master class in how to make interesting skyboxes.
Bungie has always made amazing skyboxes and environments. I remember playing Halo 3 and Reach and loving the stormy and starry skyboxes they had for some of their singleplayer maps.
They still haven't lost their touch. Sometimes I stop playing just to sit in some spot to take a good screenshot because of that weird feeling of wanting to go to some of those places.
