She's not necessarily being held at gunpoint or anything, that much is true, the problem is just how deeply the Slitherers have wormed their way into Adrestian politics. Keep in mind that the Insurrection of the Seven was basically all them, that's how much power they had.
The circumstances of Edelgard's birth mean that if she's going to perform her rebellion against the church, it needs to be from within the empire (that's where she exerts far and away the most influence). She can't ask anyone in the alliance or kingdom (or anyone other than the Slitherers that she can't trust with her life, for that matter) what she's planning to do, as Rhea would have her fucking erased from the history books if she even caught wind of this. As a result, Edelgard needs to give the Slitherers some leeway in order make herself seem useful to them, because if she didn't, they could easily just stir up infighting within the empire at an inopportune moment and collapse the entire war effort. Even discounting crest-AIDS, Edelgard has a mortal lifespan while the mole-people don't. They can wait another couple hundred years for a new useful idiot to roll around.
So for the entire war, Edelgard has to pretend to be their pawn, all the while gathering information on them in order to wipe them out as quickly and efficiently as possible once the war is over.

I don't think any of that is how Edelgard considered it. If she put that much thought into that, she'd have been equally capable of reasoning out that her ultimate enemy was the Slitherers due to them being the source of crests and manipulation at a kingdom level for thousands of years as well as being the ones responsible for killing her siblings and crest experimentation.

If that's the case, how is allying with them the best path to destroying them? It still had so many potential chances of going wrong, and required committing outright atrocities and world war. Had she revealed ANY of them to Dimitri or Rhea, she easily would've had the full support of the Kingdom (because Dimitri likes Edel and suspects outside manipulation caused the tragedy of Duscur) and the Church (because Rhea personally has a grudge against them for being responsible for the genocide of her people). Having an instantly united almost-all-of-Fodlan and a common enemy where they can if nothing else nab one of the major leaders (Arundel) to learn of the rest is such a safer, cleaner bet than "Maybe if I work with the monster people and kill everyone else, it'll work out!!"

She has multiple reasons but the argument she openly uses is that the church is lying and Rhea is an evil dragon.

The only people really standing in the way of social reform are the slitherers, better ally with them and declare war on the whole world.

I can't wait for the story to get picked apart once people start finishing more than 1 route, the characters are decent but the main plot is a shitshow

The issue here is that Edelgard considers both the church and the Slitherers to be equally evil, and equally terrible choices to leave in control of humanity, so her only choice is to wipe out both. Keep in mind that she's going to faulty information from the first Adrestian emperor (which she has no logical reason to doubt the validity of). Her only choice then is who to go after first. If she tried to take down the Slitherers first, the aftermath would leave her country weakened and likely unable to defeat the church within her lifetime. So her other option was to unify Fodlan first, remove the church, and then deal with the Slitherers after it was all over. That's the one she went with.

I think it's the game's way of telling you what class she should be.

Even the Tragedy of Duscur, which threw the entire Kingdom into chaos, was reliant on the cooperation of Edelgard's birth mother, they couldn't even do something as simple as "murder a king while he's away from his army on foreign soil" without outside help.

This is valid, I mean the game shows completely different scenes and all the characters have different dialogue and different things that happen to them based on what route you pick. For instance the Bernie thing never happens in Edelgard’s route. In BL route Edel’s secondary goal of being able to get rid of Thales/uncle and the slithers comes true when Dimitri chops through them on the way to her.

I think I heard that con is str/5, but I've never tested it myself.

Dimitri only kills the commanders but the base is still around and Claude only manages to attack the base because Hubert literally leaves them a note on where to find it. Without it, the Slitherers were still a very credible threat.

Not really, because Black Eagles' epilogues tells us that the Slitherers were dealt with in a shadow war afterwards, which didn't require the world war or anything to perform said shadow war. If they just decided to make them a priority, the slitherers would stand absolutely zero chance.
