You learn in ME3 that the Council was definitely doing shit behind the scenes to prepare for more reapers, they just put up a public front to prevent galaxy wide riots after ONE reaper tore through their core defense fleet like it was nothing.
Shepard being left out of the loop intially was intentional as his/her completely organic reactions helped sell the whole thing as a tall tale produced by a green spectre looking to boost his infamy which then reached conspiracy status.
Afterwards he was potentially too compromised by Cerberus to get sensitive information like that and was then promptly 'court-martialed' on Earth which was political bullshit to protect him from the consequences of blowing up a relay along with countless batarians.
Even if he ultimately got discharged from the human military he still had spectre status.

Contrary to popular belief, Bioware has never been good at storytelling. Any sane developer typically makes the protagonist of their RPG an outcast of some kind, to explain why the task of saving the day falls to them alone and nobody tries to assist them in any significant way. Bioware however insists on making the main character join a powerful and resourceful organization, be it the Grey Wardens, Spectres or Jedi, inviting obvious plot holes as to why you get relatively little assistance.
Fast forward to Mass Effect 2 and Bioware has to come up with all sorts of contrived bullshit excuses (none of which make any sense) to explain why the Council is ignoring the murder of millions of people and not only refuses to help Shephard, but sees him as an enemy. And in their incompetence, Bioware still couldn't avoid the aforementioned issue. In fact, they made it worse. You're not only railroaded into working for an organization again (Cerberus), but a terrorist organization whose actions most protagonist would never support.
To say nothing of the massive fuckup that was the Reapers. It's quite obvious Bioware never had any sort of long-term story in mind and were just making up shit as they went along. Just look at the silly speech that Sovereign speech delivers when you first meet him. A Lovecraftian entity wouldn't brag about how super duper awesome they are and how they are going to crush humans, they would simply do it. This makes no sense.

The council's official line is that Saren used the Reaper myth to manipulate Shepard. There's no way to disprove that except by going through Sovereign's wreckage and comparing it to Geth tech, which they did but at a highly-classified level. It's highly possible some Hackett-tier Repaer autist in the Turian navy was designing the Thanix Cannon and went "oh fuck, this isn't Geth shit lads" and some sort of low-scale anti-reaper project began. Similar things could have happened with the other governments of the galaxy
