Dragon Quest is fun. I recommend VII over VIII. Rune Factory 4 is great. If you like games like Stardew Valley or Harvest Moon, you're gonna love it, since it's the superior game of those.
Stella Glow is a fun SRPG à la Fire Emblem, but with stronger focus on story and characters. Gameplay is a bit slow, but overall a fun experience. Music is also great.
Fire Emblem. Well, it's FE and you're on Yea Forums, so you should know it.
Shin Megami Tensei IV or the Devil Survivor games are also great.
I think that's all the worthwile games on the 3DS, though I may forgot one or two.

Yes, I did it on 3ds (8x exp multiplier for DQ8), I'm sure it can be done in citra too.

I emulated it a few months ago and it can be played to completion without any workarounds, unlike the gen 7 games.
